The eligibility criteria for a candidate to appear for IIT JAM examination is that a candidate must possess a bachelor's degree with minimum of 55% aggregate marks or 5.5 CGPA/CPI out of 10 for the unreserved category.
If a candidate want to pursue post graduation in mathematics then the candidate must have studied mathematics as one of the core subjects in the bachelor's degree or at least two years/four semesters. So, as per your query you are eligible for the examination since you've studied mathematics as a general elective subject for two years.

This is because ,
to be eligible for CCPGET for MSc physics you must have studied physics as compulsory subject in your graduation but you have studied physics as GE i. e General elective subject and that also in only 2 years of graduation and so you are not eligible. In your case chemistry is your compulsory subject in bsc so you will be eligible for MSc chemistry but not for MSc physics.
